It depends on how your backlinks are made on the .html pages or not and how your website is indexed in Google. So many factors but it could affect it. Be careful.

not sure if this is the same as going from http to https.... but that migration does hurt you for a while until things gets settled a bit and you will get back to where you were before.

as for removing html, for one of your pages that you dont care much, can't you do a test and also in your htaccess do a 301 from html based url to the new one? see what the impact would be. also don't forget to ask google recrawl the new url.
