I can take a long time for the apples to regenerate. Blood moon does not regenerate apples, contrary to popular belief. Just set a pin there, and keep going back until you see all the apples are back on all 3 trees. Be sure all apples have regenerated before knocking any off, or you won't be able to get the Korok seed and will have to wait again.
